I had the same problem. The apache logfile said
[fcgid:warn] [pid ...] [client ...] mod_fcgid: read data timeout in 60 seconds
[core:error] [pid ...] [client ...] End of script output before headers: index.php
and indeed the backup step failed exactly after one minute.
To fix it, I increased the FcgidIOTimeout
setting in /etc/apache2/mods-enabled/fcgid.conf
. After that the web updater worked perfectly.
In my case it failed second after pressing Update…

Since I am sitting on a HostEurope vServer with Plesk, I used the hints within the first link and added additional Apache and nginx directives. It word afterwards. Maybe this helps…
