I will migrate my nextcloud instance to a new server. I use encryption and i want to know if the method is similar to an no encryption installation (this : https://docs.nextcloud.com/server/10/admin_manual/maintenance/migrating.html)

Yes it should work the same way. You need all data, keys, config-files and database.
