This should be possible, if you enable the encryption app you should have the possibility to encrypt external storages when you add them to Nextcloud. Sorry, I didn’t use it for a long time, I would have to spin up a test setup only for that purpose.
There is no automatic backup in Nextcloud itself. But there are tons of good backup software under Linux which also handle encryption.
