When syncronising, is it better to keep to keep the local TB calander and Nextcloud cal separate? Or, just use the nexcloud cal syncronised to thunderbird?

it depends on your goals. “synchronize” in general mean keep data the same on multiple systems… I don’t use a local calendar on my TB and only use the one I sync from NC (which I use on my mobile as well)
