Is there any easy way to theme an existing NextCloudPi instance, i.e. have a custom thumbnail, favicon, website title, remove the “signup” button at the bottom, etc.?

Yes, check the “theming” app which allows you to change color, title, login screen, logo.

concerning the signup, this is a setting to be placed in your config.php:

    'simpleSignUpLink.shown' => false
