a colleague has lost his passphrase, is it possible via FTP or SSH to move the mentioned data into a new account?

Due to the fact that you’re not giving any information about your server environment, this question cannot be answered. Additionally you’ve created this request under the “end-to-end-encryption” category, so I assume that the data has stored encrypted. I don’t believe that it will help you to copy the encrypted data to another server without knowing the credentials to decrypt it again. 
As an administrator you can install and activate the Impersonate app, which allows you to switch to a user account and change the users password. This might be an option to solve the problem.
