I am dealing with a similar problem here. The data//files folder disappeared entirely. That may or may not be linked to the fact that my instance of Nextcloud lost contact with its LDAP backend for over a week. The connection was restored eventually restored, but in fact it was to a brand new server not the old one.
No need to add that my confidence in Nextcloud has plunged.
