Then the file seems to be in /var/www/owncloud/.well-known. Just try mv /var/www/owncloud/.well-known ~/.well-known before upgrade and mv ~/.well-known /var/www/owncloud/.well-known afterwards.

Thanks! I found the file was hidden so I did ls -a and that showed it, thanks for your help!
